As the distance between Tokyo and Hokkaido is more than 800 kilometers, take a flight there is the most convenient and the fastest way. You can save your time and still have access to many places from main airports.
From Haneda Airport
JAL, ANA, ADO, SKY airlines offer flights to 9 main airports (Shin-Chitose, Hakodate, Asahikawa, Tokachi Obihiro, etc.)

From Narita International Airport
Shin-Chitose Airport is the only airport to access from Narita International Airport. JAL, ANA, Vanilla Air, and Jetstar are offering the flights.

If you do not mind to take time and want to enjoy the travel relaxing, there are options to take a train, express bus and/or ferry .
1) Tokyo → Shin-Hakodate Hokuto with Hokkaido Shinkansen ( Japanese bullet train) : Takes about 4 hours to 4 hours 30 minutes
2) Tokyo Station → Hakodate Ferry Terminal with Konan Bus and Ferry : Takes about 16 hours 10 minutes
